Three years after the British took control of Asom (Assam), the Baptist Missionary Society (B.M.S), also known as the English Baptists, in collaboration with the Serampore Mission, inaugurated a school in Guwahati in 1826. This marked the beginning of educational endeavors in the region. Subsequently, schools were established in Cherrapunji, Mawsmai, and Mawmluh, which played a pivotal role in the emergence of Khasi literature.

In 1836, two American missionary couples arrived in Sadiya and soon relocated to the hills. Missionaries from various countries and denominations embarked on a mission to establish schools and, later on, colleges across the North East. In 1940, there were plans for a Christian University in Jorhat, but this vision did not materialize.

In 2010, the principals of theological seminaries affiliated with the CBCNEI (Council of Baptist Churches in North East India) unanimously expressed their desire to establish a fully-fledged university. This vision led to the birth of North East Christian University (NECU).

The realization of NECU took shape through a series of consultations among Baptist Convention and Association leaders under CBCNEI. Subsequently, the NECU Act was adopted by the Nagaland Legislative Assembly. Land for the NECU city center in Dimapur was secured through the Nagaland Baptist Church Council (NBCC), and the government of Nagaland provided a generous 250-acre campus site at Medziphema Village for the university's development.
